There is nothing incorrect about the sentence "She had phoned me last week."

For example, the following sounds perfectly natural to me:
She phoned me yesterday to say that George was coming to her party. I was surprised, because she had phoned me last week to tell me that she and George were no longer talking to each other.

    Tim: she phoned me

    last week.

    ----days/weeks/etc later---
Kat: Tim told me that she had phoned him

    the previous week

    .

    Saludos.
